It's hard to talk about my past without talking about how I used to be an assassin, and it's hard to talk about that without talking about how I'm coded to follow any direction I'm given.

There are other considerations, such as rebranding your title as a 'soldier' - I wouldn't have necessarily called it a lie, as it appears you were serving a country. You don't need to get into details regarding who your targets were, and simply move on.
Otherwise, you can talk about how your personhood without going over intricate details about your coding, either. There are people out there who hadn't known what it's like to have personal hobbies or preferences, for example. I believe it's true ultimately you'll have to keep those specific details of yours discrete.

Wouldn't that cause problems with how I defected from Saia and joined up with the Grand Sorcerer? A soldier doing so carries a lot of stigma.

There's parts of my coding that definitely shouldn't be said to most people. I'm worried that someone will learn about how I'm coded to follow orders given to me and will use that against me.

It can. Though in the event you feel inclined, there are also arguments you can fashion to justify your defection. Unjust rulers or leaders are not uncommon.

As for those other worries...I believe as long as you follow the advice I've given so far it will lower the chances of such things happening in the first place.
